ECU issue

Hi,
I am completely new to this game, and made a rookie error.
I have a 2016 Civic 1.5t CVT.
When I was setting KTuner up yesterday, I drained my battery because of the time it was taking and needed a jump start.
Today I went to flash a tune but started getting all the warnings that my battery was again about to lose charge. At that point I disconnected the KTuner device, which indicated it was erasing a different tune that had been put on the car last year. Then I lost connection to the BCM and the car is not driveable. If it needs a new ECU, how can I use KTuner with that?
