Is their a basemap for 2015 civic si with just a stock k&n intake filter?

The included map supports a completely factory vehicle up to downpipe and full exhaust, also supporting intakes that don't alter the MAF housing. A filter doesn't alter MAF.

It's included in the software. Go to File>New Tune.

I just purchased a k series "3" short ram intake. The basemap works for that intake too?

You'd need to ask the manufacturer, but likely yes.

I accidentally traded in my honda civic sport without flashing back to factory, does this mean im pretty much screwed in terms of reselling my ktuner v2.
