Can I use the Reflash 3 for Injen intake/ Skunk2 70mm throttle/ Skunk2 pro series 70mm intake manifold/ PLM header/ HKS 65mm Hi Power exhaust?

It is up to you if you'd like to try an included basemap because it sounds similar to your setup. Verify it's running properly or work with a tuner to do so and tune further from there. Basemaps are a starting point.
