First time posting and first time tuning

I just received my KTuner for my 2006 rsx type “sish”. My car has had a base motor swapped into it(confirmed by removing the valve cover and see it that it only has 3 cam lobes) but it still has a type s intake manifold and throttle body. Also has a skunk2 race header a cheap cai and a borla catback exhaust. So my question is where should I start map wise. The care was running on a stock type s ecu before, but not good. I plan on swapping a k24/20 in later but want to get has much has I can out of it in its current format. Also any help with understanding the soft wear would be great.

Start with the map for the engine and tune from there.

Will it make any difference that the motor comes factory with a 5 speed manual and my car has a 6speed

Yes, if you start with the base model tune. If you start with the S base tune and then tune it from there it will still be setup for 6 speed.
