custom tune question

So i've got the V2 touch and have been receiving customized tunes through an etuning service. I recently installed a front pipe with a high-flow cat, and my car is giving me a P420 code. In the Ktuner desktop software, I see in the monitors/disables section that the p420 can be checked, thus disabling this code from being thrown by the ECU. What im wondering, is if i load up the tune that my etuner provided me, and check that box, then save the tune, would it mess with the tune and then corrupt my ECU if i flash my car? Is this question not one that can be answered without more detail?
