I would try reflashing to stage 1 or 2, turn ignition on without starting let it upload until you see it finish. turn ignition off let it sit for 10 seconds then turn ignition on again. press the ok. start the car and let it run. it should work, mine does.

Great, thanks for the info on relative pressures, atmos. has some effect. Initial question was on how the 3 tune option worked. I've set up three tunes using the on the Fly drop down quick adjustments. The Tunes are 16.5 PSI, 18 PSI, 23 PSI. Each one is progressively more aggressive on the other settings.
