Will it make any difference that the motor comes factory with a 5 speed manual and my car has a 6speed

First time posting and first time tuning
I just received my KTuner for my 2006 rsx type “sish”. My car has had a base motor swapped into it(confirmed by removing the valve cover and see it that it only has 3 cam lobes) but it still has a type s intake manifold and throttle body. Also has a skunk2 race header a cheap cai and a borla catback...
